I am getting ready to rebuild my linux server which PMS is installed on. My media is on a sepearte disk from the OS and I plan to just move this to the new system. My concern is with the library which is installed on the OS drive in “/var/lib/plexmediaserver/Library/" . Is there anything in there that I need to move or can Plex rebuild the databases without loosing anything? ---

It can but will lose the watched status and any customisations of the metadata. You are therefore better off copying the data as per the link given above.
