What I basically meant with my previous post: try the toslink and see if your receiver also get 2 channels with the 5.1 AAC (as it currently does with your HDMI out).
I haven't been able to test this. It is a pain to get behind my receiver so I haven't gone through the effort. I'll update when I get motivated to do this.

Hi, I also want to know if you've solved this issue, I'm thinking on switching from my old Plex client (latest release) on ATV2 to PlexConnect but the surround sound (DD 5.1 AC3 or AAC) is too much important for my daily use that I can't go ahead without it.

I don't see how this could possibly have anything to do with plexconnect. Most likely related to what the ATV can or can't do. Could have something to do with the plex server and transcoder what it does with the audio, but I doubt it. It appears that both AC3 and AAC can make it to the ATV natively, but what the ATV decides what to do with it seems to be based on the "right" combination of audio formats in the file and/or the use of toslink vs hdmi.
I have not had time to hook up an optical cable to my system. It is hard to get behind my receiver. What I have done is encode all my videos with AAC and AC3 5.1 tracks. This allows for all my devices (ATV3, Chromecast, iOS devices, Macs, Samsung TV) to play the audio tracks in surround or 2.0 if surround sound is not needed without transcoding.

Did anyone ever get to the bottom of this? I have files with both AAC Stereo and AC3 5.1 streams in them but I can't get my recevier to switch to dd surround sound when playing using plexconnect. If I remove the AAC stream then it works fine (no transcoding).

Did you actually enable Dolby Digital in plex media server ?
PMS > Settings > transcoder > "show advanced" > Enable Dolby Digital on Apple TV
Yup, that setting is checked. But if I’m using direct play does that even come into play? The idea is to avoid the PMS doing any transcoding.
