Only can offer one recommendation.

  1. Copy off the pertinent system configuration / apps list (dpkg -l). This includes making a tar archive of ./Library (from within /var/lib/plexmediaserver)
  2. Backup /home as needed
  3. Start from scratch, making certain to create a /home partition this time.

Once the OS is stable, and media mounted again in previous locations, the previous metadata can be easily recovered.
