I am getting ready to rebuild my linux server which PMS is installed on. My media is on a sepearte disk from the OS and I plan to just move this to the new system. My concern is with the library which is installed on the OS drive in “/var/lib/plexmediaserver/Library/" . Is there anything in there that I need to move or can Plex rebuild the databases without loosing anything?

This one might apply in particular:
It can but will lose the watched status and any customisations of the metadata. You are therefore better off copying the data as per the link given above.
If the path to the media library will also change then there are additional steps needed as well.
