Is there a plugin that can scan my TV shows folder and give me an output of missing episodes?

I believe the plugin trakt.tv will do this for you.

Maybe yo can try SickRage its not a Plex plugin but it will do what you want.

Try Sonarr! This isn’t a plugin, but a standalone program - and it’s amazing. I was originally just looking for the same as you - what episodes am I missing. But now I use it to manage downloads for me - it gets new eps of all the shows I want automatically. But you could certainly just use it for tracking what you need.
