I just created a new Library after purchasing Plex Pass. I am notcing many albums with some duplicate songs appearing in the Library. Here is an example:

What I ended up doing to fix this album was move Frida to my desktop, update the Library, empty the trash, placed Frida back on the NAS, and updated the Library again. The duplicates are gone. It will be a PIA to discover which others are also duplicated.
1.7.1 now includes a delete option for a song, but it also deletes the content. So what I did was:
Find the album with the duplicate songs in Plex.
Open the artist folder using Windows Explorer. Select the folder with the album name that has the duplicate songs. Copy the album name into the clipboard, and rename the folder z.
In Plex, delete the duplicate songs.
In Explorer, rename the folder back to its original name.
Faster than the Plex Dance especially if you have a large library and you have to update twice.
This is happening to me, too. I just started using the music portion of Plex and there are a ton of duplicate songs with no corresponding on disk duplicates.
I’m a little unclear on your steps however. I think the jist is that you are renaming the folder, that plex shows duplicates for, on your HD. Then you tell Plex to delete the duplicate tracks, but since it can’t find the original (that was renamed) it just removes them from the DB and not your disk. Then rename folder back to orig. and do one big update (or allow update if set for automatic) when you’re done.
I’ve gotten really sick of multiple library updates, I have a fairly large library and it takes forever.
Also, I seem to see some correlation between the presence of .cue and .log files in the folders with the duplicates, but it’s not 100% consistent.
There really should be some way to merge the duplicate files, or remove them automatically ¯_(ツ)_/¯
