Why are ALAC files transcoding to OPUS on my local network and how can I stop this so that the files play direct?
You must be using plex media player in a browser, all browsers supports flac nowadays but plex devs doesn’t seems to care about it; many post in the past asking for flac support in web app…
You need to use the standalone plex media player, wich is about the same as web app but will direct play alac/flac.
Flac direct plays in Chrome and Firefox for me.
ALAC is not Flac, it transcodes for me.
I don’t have Safari to test whether it direct plays there.
Would love flac to direct play, but it trancodes to OPUS for some reason
Any special settings to be able to direct play flac files?

Update your server.
Make sure the web app is not connected ‘indirectly’
Make sure Direct Play is not disabled in the preferences of the web app
Make sure you are using a recent version of the web app e.g. https://app.plex.tv/web

Updating to the latest beta worked.
I had the latest public installed and no update notification. (1.5.5.something)
