I optimize TV shows and once I move the MP4 files over the top of the original files (avi) and delete the Avi’s then on the next scan plex deletes the mp4 files
How do I stop this ?

Allow media delete is to allow you to delete media from the UI not to prevent Plex from deleting files.
Have you tried moving the MP4 file out of Plex library. Delete the original, scan library so Plex knows the original is gone, and once scan finishes move the mo4 back into library? Or setup your own post processing to convert the recording as you desire and let Plex move your modified version into the library when your post processing ends.
When you optimize and the original disappears Plex deletes the optimized file. That is just the way Plex decided it was to be. I have no idea why Plex thought that was a good idea.
A work around should be to perform a version of the Plex dance:
Optimize the file
Move both versions to where Plex does not see them
Update the library
Empty Trash
— Maybe clean bundles (but I think that is not needed for movies)
Move the optimized file back into the library
scan the library again
That should leave the optimized version alone on the library.
I have been doing that - just seems like a lot of work - and I still think at times even after all those moving of files I seem to see plex deleting files
