Many of us use the same Directory for our Media libraries in multiple programs. The way Extras are handled in Plex is great, however other programs are not able to easily exclude the extras that are contained in the movie directories. A good option would be to have Plex scan an alternate directory for the extras. ie my movies are located under \Media\Movies\Title\Title.mkv. If the extras were stored in as separate folder ie \Media\Extras\Title\Trailers\Trailer-1.mkv and you had a single option included to have Plex scan that Tree “Extras” for them the we could keep just the movies in the main Tree and the Extras separately so that when programs like Kodi and Infuse scan the Movies tree they only get the main movie files. you should just need to have your extras organized exactly as they are in the Movies library – however I haven’t tested that myself yet.
example:
##Movies
Movies Folder > Arrival (2016) > Arrival (2016).mkv
##Extras
Extras Folder > Arrival (2016) > Trailers > Theatrical Trailer.mkv
Extras Folder > Arrival (2016) > Featurette > Making-of.mkv
Extras Folder > Arrival (2016) > fanart.jpg
Extras Folder > Arrival (2016) > poster.jpg
Be careful that Plex ignores any folder named “Extras”!

An alternative might be to tell your other apps to ignore those folders (I believe in Kodi you can set certain patterns for folder names to be ignored, other apps might have their own counterpart to .plexignore
).
