What about the ability to “Hide” an episode, via the … menu, or the show’s season toolbar … menu?
This way, it will only show up as 1 episode in the season menu… and wont autoplay the same episode again?

Something like what you suggest is probably a good idea. But solutions/ideas have been presented and discussed for at least two years with the simplest being that if two episodes are contained in one file and either gets played they are both marked as watched.
Plex has not implemented any solution. Seemingly they do not think there is a problem and that two, or more, episodes that are included as one file should be watched twice or three or four or more times based on how many episodes are included or the extras should be marked manually.
The other solution that is often offered is to break the episodes into separate files manually.
I am amazed that Plex allows and even encourages the multiple episode situation without implementing any of the simple fixes suggested.
My solution is simply to only name multiple episode files with one fo the episode numbers, usually the first, and skip to the next separate episode in the numbering. That is instead of s01e01-03 followed by s01e04 I will simply have s01e01 followed by s01e04. Sometimes I will get the descriptions for the extra episodes and paste then into the description for the one that is left but mostly I don’t bother as, if I am watching a series, I am going to watch the episodes in order regardless of what the description says.
Haha - this is what I figured out a while back. If you have S01E01 and S01E02 both combined. Just name the file Name of serious - S01E01 - Title of episode (even though it’s both episode 1 and 2. By naming it only episode 1, it makes plex SKIP and the next episode on the list will be S01E03
