Well i play all MKV's, and i don't have any stuttering issues since my inital install issues that i fixed. Yes, it only transcodes the audio from DTS/DTS-HD to ac3.
So to anyone saying they are still having issues, answer some basic questions.
-what is Plex set to for the quality? (When you start to play something, if you hit A, go to the ellipses, and then quality)
-Check the logs also, see what bitrate you're getting log location: C:\Users\\AppData\Local\Plex Media Server\Logs and see what the bitrate of your stream is.
I was seeing issues with the bitrate being throttled below 8mbps which will cause your 1080p to hiccup.
-while you are streaming, and seeing the issue login to the web app, go to Activity, and then see what is going on with the stream. There should be an info button on whatever you are streaming, it will tell you if it is transcoding at all, (which it most likely is).
-Check the file info, make sure it is something that the xb1 can play with direct play.
Ive tried automatic, and speed over quality and quality over speed. My cpu maxes at 100% and I also only see 8mbits max running out of my nic. I get skipping and I have updated to the latest plex. It only does this on 1080p. Any suggestions?
Wait. doing that pressing a and setting it to highest fixed everything! Holy cow! How can I make them set to highest for everyhting?? Thanks for that HUGE TIP
So I ran into this last night! I do not have a fix and would love some help/explanation.
My PMS is an HP Proliant Server with Dual Xeon 3.8ghz processors (If I need a better PMS please let me know /s) and my Xbox One is gigabit wired.
PMS is the newest 0.9.11.1
I can rule out my network as my HTPC running Plex (OpenElec) can direct stream any quality of video seamlessly and I've tested the connection to about 60MB/sec.
I tried 2 different movies last night, here is what I observed on my server:
22 Jump Street
1080p MKV DTS (10555 kbps bit-rate) 9GB file
Transcodes on "Highest Quality" completely fine.
Server runs at 50% while transcoding
Each trasncode chunk was about 20MB
Earth to Echo
1080p MKV DTS (13000 kbps bit-rate) 9.5GB file
Transcoding is choppy. Almost every 3 seconds on Highest quality and then gets more reliable as you step down the quality. Played completely fine on 420p 720kbps quality (going off memory but I think that was the one).
Server runs at 100% while transcoding
Each transcode chunk was about 2MB (The server is almost creating them at a frantic pace)
Can someone explain why this would happen? I did not try and play Earth to Echo on any other device while transcoding, but I've never had this choppy issue on any other device so I didn't think to do that.
Why would the Transcode chucks for Earth to Echo be so much smaller than the 22 Jump Stream chunks both are H264 ecoded and DTS (I do not know how to check the audio encoding Plex only says DTS audio).
Thoughts?
(Aside from some pre-release hickups this XBOX ONE app is a dream come true)
Here is the information from Plex in case that helps:

During playback did you press a and go all the way to the right and select highest setting? MAybe its set to 8mbit (by default mine was and nothing would play properly)

Yes, did that for both. I actually state that in my post.
(I understand it was a long post and you may not have read it all :) )
So no one can explain this eh? I guess it doesn't matter. If I have to switch to my HTPC Plex install to play the odd movie then oh well; first world problems.
Support for Direct playing this kind of content is hopefully not too far away.
