is it possible to get chapter markers to work in this format

Plex expects chapter markers to be embedded into your files.
Many common container editors allow importing (and exporting) of chapters in various formats. Not sure what XML formatted chapter files you’ve got and which app will be best suited to deal with those – I don’t think mp4 files will be able to deal with matroskachapters XML files.
