Now every time I start Plex server it makes me log in. I am using Chrome. Is it a cookie thing that I am cleaning or is it a Plex issue?

it seems like it’s a browser issue. I just checked and automatically logged in just fine. You may want to check your cookie settings(chrome://settings/cookies). You want to enable cookies in non-incognito mode, do-not-track shouldn’t matter though. If you now log in, close Plex and then reopen it, you should automatically log in. If it didn’t work, try deleting all Plex-related cookies, in case a cookie somehow got corrupt or something
Make sure that the web browser is not clearing the cookie(s) from the domain plex.tv.
Sometimes there are also external tools which clear cookies, like CCleaner et al.
