I have some TV shows I wanted to lay-off for a while so I used the “Remove From Continue Watching” option, but now I can’t find the option to bring them back anywhere, even tried reseting the customizations but it’s still gone. Is there any way to make them show up again?

If you watch the show again it should re-add them to the CW list.
You could find the show, and mark an episode as “played”. This causes Plex to think it was the last watched show, and puts the next episode on deck for you. If you don’t want to skip the next episode (obviously), then mark the last actually played episode as UNplayed, then mark it as played again.
Unfortunately even though I just watched 2 episodes marked everything as played, then unplayed, it still seems to ignore the entire show in the CW list 
(right now I will probably just remove and re-add the show to the server which should hopefully help, but that’s not really an ideal solution, especially when I have multiple of them)
That’s very odd it’s not re-added after watching another episode. It certainly should.
Could you try and optimise your DB in the server - troubleshooting settings and then a client and server restart.
Might be a bug as I’ve not had to do this for a while myself.
I also wonder if it’s ignored on the CW via the home hub as well as the library specific CW.
Is the TV-Show marked as watched entirely?

Seems it was some bug, after updating the server to Beta and going back to Public the problem is gone and now the show appears after marking it played and unplayed again. (still wonder what caused it though)

Just marking it as played then unplayed shouldn’t be enough. You have to mark a show as “played” right now in order for Plex to recognize it as being watched recently. It should appear at the start of the list of CW then.
It happens all the time when I glace through my library at some shows I got part-way through before I got Plex. I mark the seasons and episodes I’d seen in the past as played, and it pops up at the front of my CW, even though I have no plan to watch it anytime soon.
