How to name a file that has two episodes across two seasons

I’ve only found guides for naming items within the same season so far.

Star.Trek.TNG.S03E26-S04E01.1080p.mkv

This is what I’ve got, but Plex doesn’t recognize either episode 26 or episode 01 of either season. I wouldn’t mind splitting it up, but episode 01 in the file has no intro, nor does episode 26 have an outro.

You can’t. Plex does not support this. You’ll have to split the file or make a copy and rename them for each episode.
