I have special content for episodes that are not part of the season and ever since I installed new plex server and migrated my data plex counts special features as a season.
I‘m not sure if I understand what issue you’re experiencing.
If there’s specials (s00eXX), Plex will associate those to a dedicated Specials season (and count that as 1 additional season).
