I have problem in the anime one piece it exceed 1000 episodes and the server not counting more than 999 episodes

Shouldn’t you break that into seasons? If that is One Piece, that should put you somewhere in season 21, right? So S21E(episode#) .
Even if you’re using absolute episode order, Plex expects the episode names to reflect to belong to a season, e.g. s01e999, s01e1000 instead of e999/999, e1000/1000
