I’ve been testing out some of the settings but seem to be struggling getting some of my media to play with Subtitles automatically enabled.
I have a lot of Anime on my plex server, and have set the options in “Languages” to Auto select audio and sub tracks, I have it set to prefer audio in English, with subtitle mode Shown with Foreign Audio, and Prefer Subtitles in English.
On the majority of my Anime, Plex recognizes the subtitle track as being “English (ASS)” or “English (SRT)” and will enable this as the Audio is detected as Japanese.
But if the Audio track is Unknown - the subtitle track is showing as “Unknown (ASS)” or “Unknown (SRT)” it will not enable automatically and on some devices like LG TV I use, you cannot select this subtitle track to enable.
I have tested setting the Prefer Subtitles option to “Unknown” but this does not change anything either.
Ideally, I need a way of modifying all files in my Anime Folder so that Plex recognizes the audio as “Japanese” - so that it applies the subtitles - seems when the audio is detected correctly the subtitles are also detected correctly.
As all of my .mkvs have embedded subs this wont work as there are no seperate files for subtitles. Im simply ysing mkvtoolnix as suggested previously to edit the track names from unknown to the correct language anf refreshing plex library this is now working correctly and plex is setting the subtitles to english by default when the audio is japanese.

More precisely, you are setting the appropriate language tag for the audio track(s).
The name/title of the track has nothing to do with this.
These are separate things in a MKV file.
