For the example provided, what are the filenames for each?
Plex not merging 2 entities of the same movie (despite both files being named the same) can happen if you have changed the default agent of that library after the original file was first matched. Plex builds its unique identifier for media items based on the agent and the id of the video on that platform (kind of like com.imdb:t00012345 or org.tmdb:123456)… If each file is matched with a different agent, they’re not equal to Plex
Why not copying all data to the new NAS, preserving all file- folder- and share names, then renaming the new NAS to the same hostname and IP address which the old NAS had?
(of course also renaming the old NAS as well, so their IP addresses don’t collide)
That way, nothing changes for Plex server.

I’m also making changes to the file structure and combining multiple shares into one.
OK, then it doesn’t work.
You could “merge” the duplicates (carefully: you need to “select” always the older item first).
Is one of these the original content source and the other the target? If so, which is which?
W is the original location, X is the new location.
In that case, you need to remove the old content location within Plex and then refresh the library by scanning for files. Refer to the last part of the guide. Note: This doesn’t delete the files from W:. It just updates the Plex database.
I think this is the issue… some of the files have imdb as the agent and the new files are pulling from tmdb…
