I was able to get DTS to remain in my MP4 using MP4Tools. It was accidental, but raised an eyebrow. I just came across this thread. If you really wanted to keep the files DTS ( I would) you could just extract the track(s) and archive them. In the future, you would be able to add them back to a more appropriate container of you wanted.

I finally got my movie to direct play with an AC3 5.1 track after running it through Subler, not sure maybe it something I'm doing in Handbrake, but now do i want to redo all my movies.
I was using M4v not Mp4 when i converted all movies with Handbrake i used the Apple preset, so i converted some movies with Mp4 ext and so far so good.

Update: I tried to play a mo4 file that still had the dts tracks in it and it was a garbled mess, so to me, the only option would be to archive the tracks.
