There’s a rather popular feature suggestion to support different editions/cuts of movies (in difference to different quality versions). From what has been posted in that thread it seems to be worth to stay tuned 
Edit: if you have 2 different versions merged, you should already have an option to split them apart from the library item’s context menu. Though it might be worth to wait a little.
