My under standing is that the --scan operation has been depricated and should no longer be used. I notice that Plex is still using the --scan operation when the scan my library periodically setting is checked under Settings > Server > Library.

Given the operation is deprecated, the relevant PMS code that calls it should probably be cleaned up to refer to the new API functions instead.
