Today I checked my setup. I've made a test between the Xbox-360 and the Xbox-One. (didn't startup my Xbox 360 since the launch of the One). I've installed Plex on the 360 and I see that he didn't have to tanscode. What's the different between the Xbox 360 and Xbox one plex ? (I've have tested with a 'Concert and a Movie' (see attachement)).
I see a different between the X360 player and the One. I can select Maximum quality in the 360 player. When is it possible to 'direct stream' one the Xbox One.
Also make very sure that the 360 is indeed not transcoding. The "Now Playing" page is not always accurate and sometimes shows not transcoding even when there is transcoding happening. Play only to the 360 and check your CPU usage.
I can say there is without a doubt X1 transcoding issue. I have handbrake encoded MP4 files that play direct stream to AppleTV, iOS devices, PS3, OS X, and Windows 8 clients. Xbox One is the only client that does not direct stream and drives my Synology box to 100% cpu utilization and video stutters.
Actually the PS3 does stutter playing back MP4 but that is a longstanding bug with MP4/AAC playback, nothing to do with transcoding issue. Saddens me that Sony has never fixed that bug, otherwise it would be the perfect media player for my needs.

My understanding is the XBox One will directly play a lot more media through the DLNA player versus the Plex App, has something to do with what access Microsoft is giving apps right now.
