Hey, not sure if this is quite the right place to post this comment but on my Ubuntu Plex Server i have two shows with the same titles in this case lets say ThuderCats (1987) and ThunderCats (2011). I've tried changing the way i named the folders/episodes multiple times but i can get plex to see it as the 1987 version or the 2011 version despite having both.
Thoughts?

Are you following the naming guide to the letter? -> http://wiki.plexapp.com/index.php/Media_Naming_and_Organization_Guide#TV_Shows
If so, can you copy/paste or grab a screenshot of exactly how a show that is giving you problems is named?
In your specific example, one issue is probably going to be that TheTVDB only knows about Thunder Cats (2011) -> http://thetvdb.com/?string=thunder+cats&searchseriesid=&tab=listseries&function=Search

I see, I was searching with a space in the name of the show. Your naming looks okay. Are you seeing this with a lot of shows? I wonder if it's the lack of year on just one of the shows that may be tripping up the scanner in this case. Usually TheTVDB has years for both on shows that have years at all. If you remove one or the other from the section, empty trash, deep scan, refresh metadata does it pick up the correct one?
Yeah When i only have one of the shows its able to see the correct one.
Alliteratively I have Teenage Mutant Ninja Turtles the 1987, 2003, and 2012. I have all three versions but only the 2003, and the 2012 versions show up while the 1987 version has episodes split up between the two. The folder layout is
TheTVDB has the 1987 version as "Teenage Mutant Ninja Turtles (1987)" so I have it as TV Shows\Teenage Mutant Ninja Turtles (1987)\Season X\Teenage Mutant Ninja Turtles (1987) - SXXEXX - Name.avi
TheTVDB has the 2003 version as "Teenage Mutant Ninja Turtles (2003)" so I have it as TV Shows\Teenage Mutant Ninja Turtles (2003)\Season X\ Teenage Mutant Ninja Turtles (2003) - SXXEXX - Name.avi

Yes it did not work, mostly dealing with ninja turtles

It shows the 1987 version (I have plex in spanish):
adding “1987” to the the name making it Teenage Mutant Ninja Turtles 1987 fixed it for me. Thanks!
