This is something I’m looking for as well. I kind of had à workaround for this by preparing the files as An mp4 with subtitles (using xmedia recode). This worked until version 0.9.7.12 of Plex media server with 0.9.7.18 this ceased to work.
I definitely want this not only for streaming but also for plex sync.

This together with the aspect ratio bug in plex/web are the only things I still want for plex.
I am actually remuxing mkv’s to m4v containers and adding it to iTunes because subtitles is a real must in Holland. I would very much like to get back to Plex but this is currently no option. Please Plex Ninja’s make subtitles soft for iOS.

Actually, this feature is already kind of implemented. Now the on-the-fly conversion of srt to ttxt is still needed, as requested in this thread.
