Not sure what the series per folder has to do with it since that's how each tv series is stored now via showrss but the rest of your write up is correct. If it wasn't for the fact I download shows for people I've shared my server wth via myPlex this wouldn't be a request but because I do (for over 30 people) and I suspect many other plex users do as well, those end users see everything rather than just what they've requested or desire to watch.
You're right, I expect most download tools download to separate folders, I was just adding that in for completeness.
I think limiting what users can see is an area where Plex has a lot of room for growth. I've got a problem in that area myself though different from yours.

The OnDeck should only include things that are in progress and next unwatched.
Im sure if you go into the shows in your On Deck that you don't want to show up and mark the whole TV Show as unwatched, it should disappear entirely from your OnDeck selection.
I am completely with Wormhole on this one. Even though I don't have 30+ people that I am sharing my library with, I only have my family. But the concept is still the same. My wife watches completely different set of shows than me with some overlap. I would like to allow my wife to "subscribe" to her shows so that she only sees her shows within the "Recently Aired" section, whereas I would only see the shows that I subscribe to. I see this as being another attribute to the user (or show) and creating a new view to filter based on this new attribute (I don't know the structure of PMS so I could be way off base).
+1, using a 3rd party app at the moment, full integration would be easier
