I've been going back and forth using RasPlex & Xbian on my Pi. I have the BenQ W1080ST which supports 3D including HDMI, Blu-Ray, 3D broadcasting, video games and NVIDIA 3DTV PC connectivity.
I've had no issue playing .mkv files that're 2D, but when playing 3D files (mostly SBS), the option on my projector to switch to a 3D setting is not available. I've tried playing some on my XBOX and although it stuttered, I was able to switch to a 3D setting.
Is there a configuration that I need to change?

I run 3D on Plex often. 3D just seems to have a higher data rate than 2D 1080; why, I'm not sure. On Plex, I had to increase the maximum data rates in one of the menus.
Some report success with 1080 on Rasplex, but it seems to me to be near the edge of the processor capability. That may be why you get stuttering. I have not tried 3D on Rasplex, because the monitor I use with it has no 3D capability.
I am confused as to how you would get 3D, if the projector has no 3D setting. As I understand it, the projector or monitor must convert the side by side (upper/lower, etc etc) video to an alternating pair of 3D images. The projector/monitor must also provide the sync mechanism for the glasses used to view the 3D, causing the right eye to be enabled at the appropriate time, etc.
