With Baa's help (thanks again!) I learned how to modify the line in NavigationBar.xml so that ByFolder was the default when both OnDeck & Unwatched were turned OFF (unchecked in plexconnect settings>movie options) see below:
BUT, what if you want OnDeck to show and still keep ByFolder as the default?
OR, what if you want OnDeck & Unwatched to show and still keep ByFolder as the default?
Do you just change the 1 to 2 or 3 or is there a combo of changes required?
You got to change both IDs - e.g. the first "unchecked=1" for the case when OnDeck is hidden by user preferences. And the "checked=1" with OnDeck being visible.

Uh. That is getting tedious... current "full blown" NavBar contains:
- All Movies
- On Deck
- Unwatched
- By Folder
- ...
So, depending on your "visibility settings" ByFolder may shift anywhere from 1 to 3.
1 - OnDeck and Unwatched being hidden
2 - OnDeck OR Unwatched being hidden, the other one visible
3 - neither OnDeck nor Unwatched being hidden
Your solution now has to take both OnDeck and Unwatched settings into account.
Or: Pull OnDeck up to directly follow All Movies, then you could easily fix the NavBar's currentIndex to 1.
