It’s annoying when I stop watching a movie that I have both a UHD and a HD copy of, Plex shows both files under the “Continue Watching” section. I have to open each and determine which version is the UHD copy, or if I’m not paying attention (or someone else is watching it) the wrong version might be resumed by mistake.
I don’t want to merge the files because I want them kept separately in the Plex Library (I’ve had that problem with HD and 3D copies before), but Plex should know which version I was watching and only suggest I continue watching that specific version.

This is actually an intended feature. If you have the same item in different libraries, Plex will list each version to allow you to seamlessly switch between different versions. If you don’t want multiple items shown, you will need to merge them. Another option is to use different covers for the different versions so you can identify which is which.
Also, I believe watch history ties to the metadata, not the actual file itself, right? The metadata in turn ties to both of the files, regardless of library, hence pulling in two instances to the On Deck area.
Grouping them together gives the option of watching a specific version from a single page. Of course, the disadvantage there, is that Plex doesn’t do a good job of picking the lower res version for transcoding as a remote stream.
