Currently the MKV container is restricted to Xbox 1st party apps (same with windows store applications). This is not likely to change until Windows 10 is released (both for Xbox One and Windows).
Plex can't use the container if MS doesn't allow them too, get over to uservoice and vote for it and show your support to get MS to allow this.
That sounds very strange. Are you also saying that it counts for other formats as well, for instance mpeg2ts (.ts), which even gets full transcoding in the Plex app.
This is a showstopper for me using the Plex app. Until it is solved I'll have to use the Media Player app.

Yeah, I think hes right though, we wont see anything really cool happen on the Xbox till Windows 10 for Xbox comes along
Just remember everyone windows10 natively understands mkv...so at the worst when the change to Win 10 on xbox happens we will get that support
The xbox one already natively understands mkv.
When mkv support was first added it wasn't available to 3rd party apps, it was restricted to 1st party apps. Once it was made available to 3rd party apps the Plex team started testing MKV playback to see what would work. During their testing they discovered a bug that needed Micrsoft to fix it before they could implement MKV support in the Plex app.
We don't know if the bug has been fixed and when it is fixed when the next update to the app will add MKV support (Plex doesn't release timetables, so we just don't know). But until the Plex dev's add support in the app as well (Basically saying yes this platform supports this format) the server will still transcode.
