I have a relatively high end home theater system and would prefer to play CDs using FLAC “lossless” files; a good option for doing so is CUERip, part of the CUE Tools suite.
Will PLEX be able to manage these lossless files in my music library?

Plex supports FLAC files, yes.
But if you rip a CD as one continuous file, with accompanying .cue file to supply the ‘track’ markers -
Plex won’t be able to distinguish the tracks.
You will only see one contiguous track within Plex.

And yes, I am sticking with ripper(s) that provide separate tracks.
@bickertn one thing you need to be aware of is that Plex has poor gapless playback support. I think OpenPHT & Rasplex may be the only two clients that do gapless playback properly
