I have finished Plex Media Server on my FreeNAS. I have configured necessary parameters and added this in Jail. Now, I have added URL (with port number), username and password in VLC setting. I can see Media server and the target folder as well, but there are no any files. I think that the configuration should be fine. Is there any permission settings or how I can get the movie files?

VLC is not a Plex client.
VLC can only use DLNA, which in turn doesn’t support any type of authentication, nor does it support access outside the local network.
Use a web browser to perform initial setup of Plex. ( I recommend using a desktop computer to do this)
Later, you can install the Plex app from your phone’s app store and connect it with your Plex account.
