I wonder if this could work with plex by muxing flac audio into a MKV container and use CHAPTERS as substitute for CUE.
Of course one would need a way to convert CUE timings to mkv chapter markers.
Also, a mis-used video library would be needed, and metadata probably would not work correctly.
The Python library used by Plex to scan music files already support embedded cuesheet, the problem right now is the interface Plex uses for the scanner to return music files found only accept filename with no option of timing offset necessary for single file FLAC with multiple tracks. The API for metadata such as tags already work fine as far as CUE sheets are concerned.

I put together a system that allows Plex to support separate .cue files at a basic level. It’s not ideal but hopefully ties people over until Plex adds native support.
