I'd like to completely replace my PC (J River Media Center) and Android (PowerAmp) music players with Plex. FLAC support across the Plex would require:
-PMS being able to accurately scan and serve FLAC files
-some Plex clients, ex. Plex Home Theater, capable of playing back FLAC natively
-transcoding FLAC to AAC of MP3 for clients that do not support native FLAC playback.
-configuration settings for the FLAC transcode (ex. always transcode FLAC to AAC 256 kps).
Are you sure that most of your request is not already build in?
I also have a large flac collection (about 20k) properly indexed in PMS and PHT appears to play them natively through the build in paplayer, even 24/96 flac files.

Also checked on my rather old Android Tab: flacs get played there also for high encoded files.
There is a problem though with syncing HD-flacs: these files get synced without getting transcoded and the player doesn’t support them. The problem doesn’t show up with regular flacs though.
