It's not a good idea to use PlexConnect for music. Personally I use DS Audio (a Syno package) which is much more powerfull for music. All my music is converted to ALAC, not FLAC, so I have no problems, even with PlexConnect. You need to check if DS Audio can transcode FLAC to ALAC or not, otherwise I see no easy solution other then using a program to convert your library from FLAC to ALAC (or MP3).
Edit: I'm wondering if WAV is preferrabe to FLAC/ALAC. At least we would get rid off playing incompatibilites...

MP3 works fine with PlexConnect, but come on, MP3 sucks. Uncompressed WAV is very good.

Using iTunes Server from Synology I can stream every music I throw at it, but unfortunately it only works on iTunes...
Music support on PlexConnect is experimental to say the least and isn't currently that high up on the priorities i am afraid; there were a number of issues that Roidy was working against that we do not know if they will ever get solved.

Interesting request though. The main issue here is that we never even cared to request a PMS transcoding job on audio only.
Look in PlexAPI.py: You will find...
getTranscodeVideoPath vs getDirectVideoPath
getTranscodeImagePath vs getDirectImagePath
but only getDirectAudioPath... nothing about Transcode.
I guess it could/should (?) get implemented, but we really didn't spend that much time on audio support - other than proving the basic function.

DS Audio does not bridges music through iPhone/iPad. It only needs iPhone/iPad for the selection process.
My option is to play music on the A/V receiver. I do not even bother to switch-on the TV in such occasions. I pick the iPad (or Android phone), select the album (or playlist), and the NAS streams automatically to the ATV, and the ATV (via optical cable) to the A/V receiver, no need to have the iPad / phone /TV connected during music play.
FLAC/ALAC were made for hi-fi equipments, not for TV's, frankly I do not think that PlexConnect needs to invest too much on this area. The TV is a "natural source" to select films (or music shows), but in my opinion not a "natural source" to select music.
