I was curious if anyone knew if there is any loss of video/audio quality if I transcoded my remaining videos to x264 (mp4). Only reason I was thinking about it was in case I transferred some videos via itunes to a ios device. What is the best setting to use also?

Handbrake will reencode them, with the associated quality loss and it will take a long time.
Look at iFlicks, subler or ffmpeg to remux them - the most friendly way is definitely through iFlicks (it will auto meta data tag them etc and even add them to itunes) but it is also a pay piece of software (worth it though it you have a lot of films and they will all be ATV native files afterwards - takes about 4-5 mins a movie and you can batch convert/tag).
Hey, thanks for the iFlicks suggestion -- I hadn't heard of it, and it looks pretty robust. Now I'm even more drawn to the utopia of having everything consolidated into one place (iTunes library), but still there's so much of Plex that I'd miss dearly. Ugh! Thanks! But ugh! :)
I put most of my stuff in iTunes after running it through iFlicks but I also point my Plex Library at my iTunes TV and Movies folders. Ultimately, I prefer the Plexconnect interface but still can use the ATV iTunes/Computer lists if necessary or desired for whatever reason. I still have separate TV and Movies folders for media files not compatible with iTunes (I only have a couple dozen that I haven’t bothered to convert) and those folders are added to the same Plex Libraries so everything is combined in Plexconnect.
Oooo, interesting! My aversion to trying to run both environments simultaneously was what I figured would be storage redundancy, but that's a clever solution indeed.
Does iTunes mess with (or complain about) items in its media folders if they're not "in" it? Could you not store your non-iTunes-able content in there anyway, instead of having separated library sections?
ITunes (via iFlicks) does complain about incompatible files.
But the key is that you don’t need separate Plex libraries for separate media folders, even if they might be on separate volumes (internal or external). You can add many folders to the same Library and they are then all displayed as one library in a Plex client, like Plexconnect. You just can’t (and don’t want to) combine TV shows and Movies in the same library, of course.
Ahhhh, okay okay. Gotcha. Hadn't ever tried that, but it makes sense. Lots to play with when I get home today, methinks. :)
I use Handbrake to rip all my movies. I set it to the Apple TV 3 setting. When the movie done I use iDentify for Mac. (It free). This adds the tagging for iTunes. metadata
