(Syno → QNAP full transfer of 50TB takes about 48 hrs using LACP from the Syno. 460MB/sec transfer)
right now the way im doing it is transferring it from my windows machine to my linux server via shared folders.
Recommendation? Plug in a USB into the Linux box if you have a spare and you’ll get USB3 speed versus the Gigabit limit.

Yes.
In the same way you mount any usb into linux. In this case, since your username is doing the copying, you needn’t worry about Plex until you set the permissions later.
In Linux, depending on distro, packagentfs-utils or ntfsprogs, IIRC, will give Linux the ability to mount and read NTFS partitions.
this computer is dual boot resulting in my fstab looking like this (which you do not need to do for temporary drives)

A USB 3.0 enclosure will provide the power for the drive, the sata interface, and the cabling to plug into the machine.

No. There are no Host- USB - Host interface protocols. It is always USB Master -> USB slave. The computer is always the Master and devices are slaves.
I’m going on the assumption your media is stored on a separate drive in/attached to your Windows machine.

Time wise, which is more suited to your schedule? Wait until Monday and then start copying -or- get an enclosure you can keep at home for the big back-and-forth transfers and backups?

OK so I have everything transferred over but when i am looking at my local server 127.0.0.1 I get there was an unexpected error loading this library. Thoughts?
I can see some of my files if i access it via my roku however it is only about a 1/3 of my files

Ya, I don’t know what was going on with the page not loading correctly but after a reboot it resolved it and as for the files I forgot to hit save changes earlier today after selecting the option to scan the library when changes were detected.
