It seems this issue has been resolved in the latest beta version: 1.13.7.5369. This version can currently be installed if you are enrolled in the Plex beta program for Nvidia shield. I can confirm that after installing the update today, i was able to transcode a live tv stream to my apple TV without any issues. I tested for over an hour and it worked fine without any issues. I also opened a second stream in my chrome browser and there no issues. I havent yet tested on my roku but i assume this will work as well.
