Plex is very picky when it comes to TV show naming and organization.
Can you show a screenshot or directory listing of how you have things organized?
Make sure you follow Plex Media Preparation guidelines. Specifically, Naming ‘Series’ & ‘Season’ Based TV Shows.
Plex matches against TheTVDB.com. It helps if your naming matches theirs.
If the series is a reboot, then add the year to the name. For example, Lost In Space (1965) and Lost In Space (2018).
Be aware that many downloaded files are filled with “junk metadata” that can result in Plex mis-identifying shows. For example, the name field may have the download location instead of the name of the episode. You should remove such information from the files. It will make living with Plex much more enjoyable. Important: If you have to rename/re-organize things, you will need to perform the Plex Dance to make sure the old, incorrect information is removed from Plex’s database.
