I have an MKV file that works/plays normally when it’s in a folder in my computer Hard drive, but the same MKV file is not recognized when I copy it in an in external hard drive.

Sheer speculation here, but it may be metadata. When you move the movie to the external drive do you do the PLEX dance to refresh the metadata and library? The Plex Dance ™
