I'm thinking of getting an additional ATV3 which of course I'll need to extract the cert again on.
How does the back end plex connect deal with this, is it able to cope with multiple certs there?

You can use the same cert for as many devices as you want, the only real caveat is that you should not use other's certs because it creates a security risk.
So just install the same profile you used for your original device.
I have multiple atv2’s running the same trailers.pem both work perfectly.
Great news, so sounds like I dont need to do anything other than plug it in, change the DNS and away I go! :)
Just make sure you install the certificate containing profile that you created for your old device on your new aTV.
