I recently ran into the same problem with Battlestar Galactica (newish). All those disk extras.... mystery material.
I pulled up thetvdb info and, boy, are there a lot of specials for BG... I had to start at S00E50 so they wouldn't bump heads with valid specials then manually edit the entries. Not too bad.
I don't think you can sort them by season, but you can put the info in the description - up front, so it's easily seen at a glance. My client shows a popup and that's about the best I can do.
Can I put the season info in the name though? Because right now if I put season number in the title it lumps them altogether and names it that specific episode of that season...
Nope... well, you found out what happens if you stray from the approved path...
To my knowledge there is no way to deal with a special, except to have it appear in the specials folder and be named like a special. Mystery specials will have to be dealt with manually and will have to be given episode numbers that don't interfere with other valid specials according to thetvdb.
The issue is really a TVDB issue since they refuse to allow Disc (DVD) Extras into their Database.
Which is why I would prefer Plex handled Extras differently than they do and merely list anything inside an Extras folder inside the movie folder as Extras. Whatever they are named is listed as is with a screen cap for preview.
Currently they some standard folder structure that is required to display extras properly but it doesn't have to be so rigid and could just read them all from one older.
Sorry for the late reply.I am not sure if this is possible, but could we ask the Plex team to introduce a new prefix, at the moment S=Season and E=Episode could we have X=DVD Extra followed by an E=Episode and then we can fill metadata manually?

Sorry if I misunderstood things from above, but is there any specific reason why you do not simply use the S00EXX naming?

The S00EXX will only work if there is something for it to match to on TVDB who don’t list all DVD extra’s. You can make up an Episode number, but if TVDB assigns something to the number at a later date it will overwrite the existing metadata that has been manually inputted which will result in false information being displayed.

I understand. I use S00E90 to E99 if I want to add some files. With that I am almost always guaranteed to not end up in any jam.
With that said, if you want to add specials that will not get overwritten, then simply add it to thetvdb yourself. Have done it a few times myself and it works a treat. Takes a few day to populate to the Plex cache, but it works.
Three years later and god knows how long since the first person had this issue and TVDB still refuses to acknowledge DVD and or Bluray special features. Doing so for the reasons they state is childish. Surely between Plex, Kodi and TVDB someone can come up with a way that can work. At this rate DVD and Blu-ray are going to be completely obsolete before they fix this problem.
