As for having a library section for each genre, that's a waste of time because Plex can and will allow you to sort them by genre anyway :)
That because I used to use firecore when my Apple TV was jailbroken. At that time they did not have anything that broke it up in genre. So I had to make the folders. I guess I just carried it over.

Under any other media player though it is a very very strange setup. I would spend the time moving the folders into a standard setup, it will make it much easier for you going forward.

By a standard set you mean one folder called movies and all the movies inside not broken up into other folders.
That is fine, you only need to have more folders if e.g. you do not have enough hard drive space and need to spread them across drives.
Part of the reason I have my folders like that is a share this media with some friends and I dont want to share all the movies i have. So this let me checkand share the ones I want to share. If I have them all in one i cant do that.
ok so after having some fun i now have the season cover showing for on deck instead of main cover. Also season cover for just aired and rec added. can this be made so it standard?
You can edit /assets/templates/TVSection.xml line 27:-

Change grandparentThumb to parentThumb this will then use season art instead of series are. HOWEVER there seems to be a small bug in PMS where by some item in the On Deck section don't get a parentThumb, so some of the artwork may not display at all.
I have found that the only time the artwork does not show on the on deck is when you stop the show after you have started watching it. if you watch the whole show the next show on deck show art work
