Is there any way to optimize all files in a folder structure (sub-folders) and thereafter automatically delete the original files?
Purpose is to save storage space and to improve transcoding performance.
There’s a feature suggestion for that (you can vote for it).
For now you could e.g. use Handbrake to batch transcode your files (replacing the original) and manually re-scan/analyze the library when that is done… probably best if you don’t do all videos at ones but in chunks

Is there any guide how to do that with handbrake?
I just had a look at it, but I cannot find any option to overwrite / delete the original after transcoding.
Also it seems that I have to put every single file in the queue by hand. Cannot find anything to transcode every file in a folder structure (subfolders)?
