Just upgraded to the Pi2 with 0.6.0. Everything will appear fine after a fresh reboot, but after I watch one or two movies the sound starts cutting out for a few seconds. It continues to happen every minute or so and doesn't stop until I reboot the pi. I've rebooted it probably 50 times and it never has any issues playing the first movie it plays.

Yes, I have this on either direct play or transcode (20mbps), but I am now certain this is a network issue. My powerline adaptors are just not fast enough. On smaller MKV files I do not have this issue. What is the bitrate of these files?
Had similar issues, but it is working for me now.
Some observations
- Disabling FFMPEG AVIO it disappeared for me
- Adding the line hdmi_force_edid_audio=1 To config.txt Solved it for me so far (with FFMPEG Enabled)

H'm, I thought 'hdmi_force_edid_audio=1' was just to force audio even if it is not support. So you think it would prevent audio dropouts? I had assumed my random (couple of times during a movie) might be solved by adding this line?

Don't know, someone else can probably answer this, but worth a giving it a try. Does not take much effort just to try it out.
