I am running plex on a FreeNAS platform with the Beta Version mentioned above. I have recently moved to complete recording through Plex and noticed that the Comskip feature mentioned by many is not anywhere in my settings. Is this a known issue with this build or is there a setting that I need to change in an ini or XML file for it to show up?

I see that too. Has it been said WHY FreeBSD servers lack commercial skip. Has it been said if this will ever be implemented for FreeBSD server?

You have to compile comcut/comskip yourself and run it from a post processing script.
