I did a refresh in my plex libraries. And i saw the movies dissapearing one after another. All the folders are deleted. I did a upgrade 2 days ago. Did someone ever have that situation? I am running the plex server on Ubuntu 18.04

Q1: are the files actually gone/deleted from your file system or did you just lose their records within Plex?
Keep in mind… Plex won’t delete files. There’s 2 exceptions but those require a specific manual triggering of a deletion).
If Plex no longer has access to your files (e.g. because a mounted drive is gone or if there’s a permission issue) and you have enabled the library to automatically empty its trash after every scan, that can result in Plex removing all related metadata entries of that drive/folder/library.
It’s strongly recommend to disable that setting when your data is on an external or network drive.
Do you have any other tools that could interfere with your files? I’ve been seeing a number of cases where users had a set of tools loading and processing their media that could result in files being deleted.
Plex itself is usually not involved in this… (unless you e.g. enable Allow deleting files within Plex, which will result in the server/Plex admin having an extra option in the movie context menu to delete individual movies)
Let’s check the obvious stuff first… on a Linux setup, Plex is using a dedicated local user (plex). Does that user have access to your ZFS array?
