After updating to the latest version of Plex Server, a lot of my content was deleted not only from the server, but from the HDD as well.

Do a recuva scan see if the files weren’t trimmed from the hard drive to recover them.
Wow - what an excellent call on your part. have been able to recover a few of them (which is a lot more that I had before your suggestion)
Why on earth Plex would do such a thing is beyond me.
Unless you specifically configure Plex to delete watched episodes of a show, Plex won’t or shouldn’t touch your files.
Do you have any other apps that interact with those media folders?
No other apps - and I have never specified for Plex to delete anything (watched or otherwise.) They were there earlier today - I know they were as I saw them. I kept getting an orange colored bar at the top telling me a new version was available. I did the update…and when I went back into the movie folder to see what the changes might look like, they were gone.
Plex will delete your files.
