Although no fix was specifically tested in the new beta, I decided to see if it was fixed, but unfortunately it was not.
Tested by creating another duplicate and seeing how Plex behaves. Once again, original file became unmatched and the new file was matched.

Afterwards, I checked the list of unmatched movies and found a whole slew of them there too. Doh.
