Why are you doing this in the first place?
I’m very curious about why also. I assume they either want to keep Plex “clean” or only have a limited amount of space available.
Do you have any episodes of Samurai Cat?
Do you use symlinks during any of this archiving process?

Can we get a screenshot of the library configuration (where you add directories to plex) and the file paths for the media that is being mislabeled?
/shared/Series/X Files and /shared/Series/X Files/Season_2 would be created after they’re archived.
As to why: to save space. If a series has been watched by all the users and it’s over a year old, it gets archived. Other utilities (eg Sonarr) will happily recreate the directory structure when/if another season comes out.

Are you using the new Plex TV Series scanner and agent? I would also change Space Force/Season_2/S02E01.mkv to Space Force/Season 2/Space Force S02E01.mkv I always include the show name, season, and episode in the file name too.
Yes, using the new scanner.
Just today the scanner determined episodes 1 and 3 of “The Boys” was actually “Ushijima the Loan Shark” but episode 2 was “The Boys”. All files reside in the same directory: /shared/Series/The Boys/Season_3. All files followed the same naming convention: S03Exx.mkv.
I am giving up on the scanner doing the right thing, I will script my own fix.
Did you have prefer local metadata enabled?
Those screenshots really makes me think that the “Season_2” (underscore) is part of the problem.
If you’re using Sonarr, have you tried following Plex’s recommended naming?
